Even if we do factor in the apology, I think he's only pretending to put it behind him to save face. After all, the all-powerful, famous Dr. Baltar couldn't possibly be hurt by something so trivial. He may even have been trying to turn the tables and show her how little she means to him, like, "Oh, no big deal, I barely noticed because I was thinking about someone else, myself."
But through the rest of the episode, he clearly hasn't put it behind him. His situation on Kobol raises all kinds of possibilities. Either he'll feel driven to at least pretend to be heroic so he can one-up Lee, or his natural cowardice will show through in front of a bunch of witnesses so it will become well-known on Galactica what a jerk he is, giving Lee even more reason to be disgusted with Kara. I can hardly wait for the fun.
